The clouds are part of the image, not something overlayed on top. SEGA actually used their brains this time.

Just going to echo what everyone else has said regarding Knuckles' part in the Sonic 3-Sonic & Knuckles story; his entire involvement (aside from his occasional meddling and the Hidden Palace fight) is after Sonic and Tails defeat Dr. Eggman, restore the Master Emerald to it's alter, and leave the island.

Right here! This is incorrect and impossible due to the nature of both Sonic and Knuckles' individual campaigns. Knuckles is still out there causing mischief for Sonic throughout the game, and the Egg Robo doesn't show up until after Sonic and Tails have already defeated Dr. Eggman. You got Sonic and Tails' part right, but Knuckles' is incorrect.

To summarize Knuckles' story...

After Sonic and Tails defeat Dr. Eggman and leave the island, there's a mischievous Egg Robo that wasn't destroyed in the Sky Sanctuary raid and is attempting to fulfill Dr. Eggman's plans, alongside a revived Mecha Sonic (not to be confused with Metal Sonic). Knuckles then travels through the island, cleaning it up of the leftover badniks as he stops Mecha Sonic and Egg Robo's last-ditch attempt to seize control of the Master Emerald.

Just as Knuckles reaches the Sky Sanctuary, it's apparent that the two removed the Master Emerald from the altar and are attempting to make a getaway with it, causing Angel Island to wobble around and begin to fall. This results in a final fight for the Master Emerald (in which the Egg Robo is destroyed), where Mecha Sonic uses it's power to become more powerful than ever before, sort of like a super form, only less stable.

Once he defeats the super-charged Mecha Sonic, Knuckles returns the Master Emerald to the altar and then Angel Island stabilizes and finally floats back up to it's original height, thus completing the epilogue in the Death Egg Saga. Everything is finally at peace, and Knuckles can guard the Master Emerald and live on his island without Dr. Eggman's interruption.

That's pretty much Knuckles' story in the game. It explains why certain bosses don't appear (such as the iconic Hidden Palace fight against Sonic) and why Dr. Eggman is never actually seen (aside from one boss fight, but that was due to some sprite limitations), and is also why Knuckles' campaign ends at Sky Sanctuary and not Death Egg, unlike Sonic and Tails... because the Death Egg is already destroyed.

Anyway, hope that helps! You can double check by playing Knuckles' story or by browsing over at Sonic Retro in case you want to be sure.

I noticed something - in the Sonic 4 website, the story section in Episode 1's part has mostly been removed....

Maybe Ken/Sega really is trying to fix the story? Or just said "fuck it"? =S

The Episode 1 story seems to have only been edited on the EU and Australian versions of the site. The US one still has walls of text.

The SOA/SOE site has finally updated with Oil Desert.

Lol, in the time it took them to update with info that's been on the Japanese site and in trailers for ages, people purchased and completed the game 100%.

Also, the stage summary sure sounds lazy:

Huge refineries were made by Dr. Eggman to collect the resources of this Zone. Sonic and Tails mut be careful as many traps await including Sand storms, quicksand, huge sand-filling tanks, etc.

Rather than talk about the features, we'll just say etc.
