In SA2 you can choose to play as either the Dark Side to take over the world, or the Heroes trying to save it, in different perspectives of the same story. You can play as Eggman (YES!) to help the fat one and newcomers Rouge the Bat and Shadow the Hedgehog (who you can also play as) to destroy the world (yet again, Eggman never gives up).
The basis this time is around Eggman's grandfathers military creation, Shadow. Eggman needs this 'Ultimate Lifeform' and the 'Bat Girl' to help. Shadow talks of the abandoned Space Colony ARK, and needing Chaos Emeralds to power up a very destructive weapon. Meanwhile, the military have mistaken Sonic for Shadow, and once the blue one susses this he sets to seek Shadow out, with the help of Knuckles and Tails.
Game Story
When rummaging around in a military facility for unknown reasons, Dr Eggman comes across a diary from his late grandfather that speaks of a research project he was working on around 50 years before. But the fruit of the research was sealed away. The diary speaks of a creature so fearsome that the military itself had sealed it away on their base known as prison island. So the evil doctor makes his way to the base in order to utilise his grandfather's legacy and reawaken the creature.
When Dr Eggman does make his way to a deep part of the prison island military base and awakens the creature with a chaos emerald, he is surprised to discover that the research project is in fact a black hedgehog claiming himself to be the ultimate lifeform. A hedgehog known as Shadow who by chance, looks very much like the main thorn in Dr Eggman's side; Sonic the hedgehog. Shadow promises Dr Eggman one wish, and leads him to a defunct space station, Space colony ARK. Showing Dr Eggman the massive power of the ARK's primary weapon named the eclipse cannon, both evil antagonists start a quest to retrieve all 7 chaos emeralds to power this weapon of mass destruction. But not before newcomer Rouge the bat joins their cause for mysterious reasons
Sonic the hedgehog himself is arrested for crimes he did not commit, crimes commited by his dark look-alike, Shadow. The quest to clear his name leads Sonic and his friends Tails, Knuckles and Amy Rose to another adventure, an adventure to prevent the destruction of a whole planet by the hand of Shadow the hedgehog and Dr Eggman and their mysterious and unfathomable associate, Rouge the bat.

Sonic Team Internal Bug Guide
Games testing, you may think, is the best job in the world. Just sit down all day, playing games. The ultimate job, eh? Well, it's not all fun and games. Yeah, you gotta play games. But that's all you do. You HAVE to play every single inch of each game you test. Try every avenue in each level, approach every spot in each world and note the results. This can be a slow process, depending on whether you actually enjoy slowly walking or driving across every bit of game territory. It's the only way bugs are removed by the main programmers, so I guess someone's gotta do it.
... It's probably the best job in the world, though. ;D
Sonic Team obviously aren't immune to bugs (as some recent Sonic games have shown), so Sonic Adventure 2 wasn't going to be half-arsed. Here is a scan from the Bug Writing Guide for Sonic Adventure 2, passed from testers to programmers to producers so they all know what needs fixing. Click each thumbnail to view them full size.
Some of the bugs range from the boring (Japanese text appearing in English language Knuckles levels) to the immensely bizarre (game shutdown whenever practically anything it input during the Tails v Eggman Aircraft Carrier Battle).
